With Achille Eugène Finet, he named a number of species within the botanical family Annonaceae.<ref>IPNI List of plants described & co-described by Achille Eugène Finet</ref> The genus Gagnepainia (family Zingiberaceae) was named in his honor by Karl Moritz Schumann.<ref>CRC World Dictionary of Plant Names: Common Names, Scientific ..., Volume 2 by Umberto Quattrocchi</ref> The French Academy of Sciences awarded Gagnepain the Prix de Coincy for the year 1907.<ref>Template:Cite journal</ref>
